I feel like you guys are giving her a bit too much credit. The simple answer is that Reimu doesn’t really care that deeply about anyone or anything else, she’s a detached weirdo at best and doesn’t really even have any deep relationships if we go by what ZUN describes her as. It’s why she so easy to forgive so many incident starters, she’s not that attached enough to home that much of a grudge.
The only exception (and the only time she ever actually slayed a youkai on screen) was the fortuneteller, and that was because he dared to go against the rules of Gensokyo and threatened her way of life and status. Reimu likes Gensokyo the way it is, it’s why bringing up the youkai are in charge mildly annoys her. She likes the way things are because they benefit her, anyone that threatens that get shown her true colors

It’s literally because they’re two of the only actually “nice” characters in Touhou and the fact they fluctuate from being incomprehensibly naive and bullied by other meaner characters for their attitude, to actually being total bastards that betrayed humanity in the past and probably got a lot of people hurt and killed kinda BTFOs any idea of there being a “good” character in the franchise.
Which I got no problem with, it’s a world of monsters and evil pagan gods masquerading as cute anime girls. It’s refreshing that they’re actually act like what they are, tricksters at best, devils at worst. Even the human characters represent the worst of humanity, being barely sane killing machines and narcissistic thieves.

Reimu killing the Fortune Teller is not bad because she killed a youkai for being a youkai, she didn’t give a shit he was just a youkai, she killed him because he dared break the rules of the system. Reimu lets youkai get away with their shit all the time, she doesn’t even do her job of exterminating youkai all that often anyway, even though she should. She only ever does her job in service of helping the system She absolutely knows of the system she perpetuates, especially by the end of FS, she just doesn’t care
And she ain’t ambivalent about it either, she literally grins like a psycho when ending the Fortune Teller, being totally fine with mindless killing. This ain’t the face of someone only doing their job out of obligation.
