I did some looking around the canon works and I've compiled several pictures from canon works to show how tall she is compared to other characters.

Panel 1: Marisa is shorter than Reimu.

Panel 2: Yukari is taller than Reimu and Marisa.

Panel 3: Komachi is taller than Reimu and Marisa. Marisa is in front of Reimu and Komachi making her look taller than normal. Judging by how much taller Komachi is than Reimu, I am assuming she is taller than Yukari too.

Panel 4: Kasen is taller than Marisa. Kasen is likely to be taller than Reimu as well.

Panel 5: Aya is taller than Reimu while wearing her tengu geta. She should be around Reimu's height without them. Most likely taller than Marisa.

Panel 6: SDM's fairy maids are taller than Marisa.

Panel 7: Youmu is slightly behind Marisa making Marisa look much taller.

Panel 8: Youmu is further away from our POV by a bit making her the same height as Marisa, who is closer to us. It is safe to assume that Marisa is taller or the same height as Youmu. Also, Sakuya appears to be taller than Reimu.

Panel 9: Marisa is taller than the 3 faeries.

Panel 10: Remilia is a bit taller than the 3 faeries. Sakuya is significantly taller than all four of them.

Panel 11: Patchouli is only a bit taller. Marisa is probably taller or the same height as her.

So yeah, Marisa seems shorter than the average girl. I haven't looked through Silent Sinner because just thinking about going through it again sucks the life out of my soul.
