I think that trying to push a standard Touhou ending now would just be a disappointment, worse than the original abuse story's harem ending. This isn't someone playing around and causing a minor scheme with no lasting impact, it's a huge event that already involves countless things that can't be walked back, such as Hana's corruption, Anon's psychological devastation, and countless pregnancies. Shit's already thoroughly fucked.
I don't think anyone should get a perfectly happy "good" ending in this story, unless it's like, a complete gag ending where they're happy while Gensokyo is burning around them. Now, an ending where the survivors try to pick up the pieces after suffering through the worst yet and losing things they greatly care about? Good shit.
As are straight up bad ends. Aya somehow succeeding in getting away with Anon and forcing him to be her sex slave and mother to her children? Yeah, that would be a fitting end, too.
Hell, you could even end it with Anon ending up as even worse than his wife once was, there's a lot of options here.
But as a whole, this entire fic was dark from the start, and the endings should carry that with them, even the more optimistic ones where things at least improve eventually.
