Junko had to be killed, her grudge had to be brought to an end somehow before she did something truly terrible or hurt a lot of people because she's so blinded by her hatred!

I had no choice but to stab Junko and put her out of her misery. It was the only way. At least now she can finally find peace once she passes on....

She's a spirit who can access the godly state of primordial namelessness with her power, she quite literally can't be killed as she lacks death to begin with. Only Hourai Immortals can truly survive her power. She would shrug that off, rip the sword out of her chest and then kill you with your own blade in ways you didn't think was possible to kill anyone with a sword and she'll do it out of pure rage and hatred. You can't stop Junko, you can only hold her off or hope she gives up on her own.
